McAteer began his League career with Bolton Wanderers at the age of 20. He helped Wanderers win promotion to Division One. After he played against Liverpool in the 1995 Football League Cup Final for Bolton, the Merseyside club brought McAteer to Anfield at the start of the 1995/1996 season. He would appear 139 times and score six goals for Liverpool.
